Controls

Mouse controls:

Single-click chromosome Display all the homologies of this chromosome
Single-click chromosome with Ctrl (Mac: Cmd) down Select this chromosome for homology display (links -- if available -- show when two or more chromosomes selected)
Single-click background Hide all homologies
Double-click chromosome Expand chromosome to fill the screen vertically
Hold down Shift and drag mouse, then release Zoom in on region outlined by panning
Hold down Shift and Ctrl (Mac: Shift + Cmd) and mouse drag on or next to chromosome Highlight region of interest and display links in real-time (press ESC to start over)
Scroll mouse wheel with pointer over a genome Scroll genome up or down
Scroll mouse wheel with Ctrl key held down Zoom in /out
Mouse over feature on chromosome Display names of features mapped to this location

Reset buttons:

The main reset button on the toolbar resets the zoom factor for all genomes to a value of 1 and restores the original view as seen after loading the data (i.e. without any links or results showing). The reset button next to the zoom slider below the main canvas resets the zoom for the currently selected genome only, without removing results or links.

Inverting chromosomes:

In cases where there are large scale inversions, inverting a chromosome can be useful for providing a better view of the synteny between a pair of chromosomes. To do this, right-click over the chromosome (with or without links selected) and choose “Invert chromosome” from the context menu.

Zoom control panel:

At the bottom of the main window there is a panel that contains controls which are applied to the currently selected genome. A genome is either selected automatically, through any operation involving clicking or mouseover on chromosomes in that genome, or manually by clicking on the genome's name in the name panel above the zoom control panel. The selected genome's name will be highlighted in red.
